It's all good! My last boat (a Petrel) and the smaller Petrella version I'm building now use dye on the hull but keep the deck (and outer stems) the natural wood colors. I do like the look of a nice wooden deck when paddling.
The dyed hull gives the ability to play with color and a more subtle effect than paint, as some of the wood grain shows through, but one must be careful to test the final color under a coat of epoxy and varnish, which lend an amber tinge (such that blue becomes greenish, etc.)
Any imperfections in maintaining a consistent application of dye are less noticeable on the hull, and in theory at least, any tendency for the dye to fade over time with exposure to sunlight is minimized.
