I just recently had to fix some similar issues on a customers cedar strip boat. Damage had caused water to get in. The wood absorbed the moisture and not until it got real hot did the bubble occur. I did not open it enough and allow the wood to fully dry out, so when I patched one spot and sealed it up, it just bubbled a few inches away and even on the inside where I had just patched on the outside. So I opened it up as suggested in other posts and let it dry in the hot sun for almost one week before sealing it up again. If you think there is water in there, make sure it is good and dry before patching.
