I am toying with making one of Rob Mack's Aleut doubles but at 21' it's too long so I need to be able to store and transport it in two halves. Has anybody come up with a good system?

Yes - take-apart (and bolt together) boats are pretty common - quite a few sailboat dinghies have been made that way.
For kayaks, often 3 (or more) parts work better and match up with the usual bulkhead positions.
