I commonly carry 4 kayaks on the roof of my Subaru Forester. I have a stacker (a vertical bar) in the middle and lean boats on either side of it. With a canoe I would not bother with the stacker. I have carried a canoe and kayak by leaning the kayak against the canoe. Leaning a kayak on its side is actually a good way to carry the boat.
The canoe will affect your wind resistance so much the kayak won't matter.
