Why not get a pair of the Thule stackers, and attach an hourglass shaped piece of plywood to each of the stackers. You could use U-bolts to attach the plywood. Just make sure that when the stackers are in the down position the U-bolts don't gouge your car roof. The hourglass shape could match your kayaks shape and foam could be bonded on the edges of the plywood.
