Is it actually "flaking"? Flaking makes me think old paint... I noticed that if you pull the mylar too soon and too hard, the tape comes with it near the edge of the panel. Also, if you're reusing mylar from a previous joint, there may be some old epoxy stuck to the mylar that ends up as a flake stuck to the new epoxy.
I'm grasping a bit too... I don't have much epoxy experience and luckily have had no bad experiences with it on our Osprey so far.
