Travis, I would use a disposable brush, using very slow strokes and fill in the weave that is still showing. If your epoxy is still green enough, put it on now or sand very, very lightly by hand on the low spots and then fill in the low spots. I too was told to use a squeegee on the first and second fill coats and a brush afterwards. I did have a few runs, and a thick spot or two, but the RO sander took care of it so fast after the epoxy was fully cured that I really don't think I will worry much about runs in the future. I would avoid sanding with a RO sander before it has fully cured because the dust can be hazardous. I hooked up my RO sander to the shopvac which was vented outside with a long hose to prevent any epoxy dust, and it really worked great.
