I have never tried staining in this application but here are my thoughts -

Staining will need to be the LAST thing you do before the epoxy. Any earlier and you will plane/sand through the stain back to bare wood.

If you were to stain the pieces before installing them on the boat you would need to sand these pieces smooth first. Stain requires a very fine finish before applying as it will drastically highlight any imperfections in the wood.

I don't see a way that you could control the stain when applying it to individual pieces after they are on the boat. The stain would soak into the adjacent pieces.
