If you have any doubts about the performance of the cover or roof over the yak, store it upside down. A brimming wet 2,000 lb yak just might deform those nice webbing straps and something else? Keep any tarp just separated (small scraps) from the wood for ventilation, but if staining does happen at least it's more likely on the hull and not the deck.
But reconsider leaving raw wood around for extended periods of unsupervised time. There are just too too too many slimy, moldy, stainy, sticky, kidsey,oily, ratsey, slipsy possibilities out there to just not make your day.
