A water based stain is good but when it comes to moisture, I think that an oil base would be a better pick. Water based tends to leave a residue (not all the time, it depends on the weather). Mix a portion of your stain right into your filler. After putting the filler on, sand. Your filler will blend nicely once you start staining, since the color of the filler is the color of the stain.
After staining, sand again, once the stain is dry. Now you should be ready to seal.
