The biggest concerns I can see are the flexing of the boat itself and waves/rolling. I am not a professional boat builder of course, but I have built a box or two for motorcycles. A mechanical fastener, while often ugly, is typically very firmly secure, at least for retention purposes. A magnetic seal can work well for a refrigerator because the refrigerator itself doesn't flex in rough seas, creating seal gaps, and it doesn't have waves beating against it trying to pop the door open, made easier with a gap created by the flexing of the boat.
However, I do think your idea has merit as a gasket for a mechanically latched door or hatch. Especially if the hatch is made flexible to take advantage of the magnetic nature. Such as a skirted hatch, or a peel away bulkhead hatch. Hmm, flexible magnets sewn into a goretex or vinyl bulkhead hatch...
This is also giving me ideas for my wifes commercial boat. This could be the perfect sollution to the front compartment door, a magnetic fabric door.
