I'd drill the holes oversized first, fill with epoxy (lay boat on side, put tape on back side and then fill so it's flush) then when that's set drill the correct size for the lines to pass thru. You could even seal the lines with a little silicone sealant, wouldn't make it impossible to remove later and should seal out water.
