Not sure whether you would find old kayaks at the natural history museum (http://www.sdnhm.org/) or the maritime museum, (http://www.sdmaritime.com) but a couple phone calls might get you that info. You might also try the San Diego Museum of Man http://www.museumofman.org/ Looking at just their websites I didn't see any kayaks. Maybe they have some and keep them in the back.
Otherwise, how about renting a kayak and going on a 2-hour kayak tour?

Or, take a harbor cruise and visit the Maritime Museum of San Diego

Two hour cruise and admission to the museum is $34 for adults. Kids are about half that. With a 1 hour cruise you save $5.
