S&G: finishing the hull

I am building a multi-chined kayak. I filled all of the seams on the outside of the hull and thought everything looked fine. However once I wetted out the hull with epoxy it highlighted a whole lot of areas where it looks like there are still 'lumps' and runs of the filling epoxy around the seams. It certainly felt smooth to the hand before I epoxied but I am worried that if I now put the 'glass on the whole thig will look terrible. What should I do? I have used a hook scraper before. Do you think I need to scrape off all of these imperfections or should it all 'even up' as I put o the 'glass and the susequent coats of epoxy? Thanks!
