I typically slip some waxed paper up between the deck and hull when I do the glassing. The boat I'm working on now didn't want to take the paper so I just used tape, but it has a deck that angles sharply away from the hull so there is little risk of dripping onto it. You could use tape and paper to protect as needed. I will remove the deck only if it is easy to remove and I have a safe place to put it. Lately it hasn't worked out, so i've just masked it off.
