All shaping, fairing and sanding is done before applying the stain or dye. A very light sanding may be required afterwards to cut down the raised fibers. Then you apply a skim coat of epoxy and go on to the glassing procedure. The procedure can vary a bit depending on the stain/dye used, the type of wood and possibly a few other variables.
