I am stripping the deck of my Guillemot, and the hull is stripped. The hull strips are all glued to an internal stem. The internal stem does indeed rise above the sheer line, and my first deck strip is also glued to the stem. This means I will have to cut my internal stem at the sheer line with a pull saw when it's time to release the kayak from the forms.

Since I have planed the ends of my kayak to prepare for an external stem, it's easy to see what's going on.
