Vaclav Stejskal of One Ocean Kayaks uses water-based wood filler and has a tutorial on his website www.oneoceankayaks.com
Others have suggested closing the holes by soaking the wood with water or steaming them closed with a hot iron on a wet rag
I just let them fill with epoxy when I sheath the hull. Nobody else will ever notice them but you.
