I"m going to buck the trend here and say that it's bruised glass because the hull is not stiff enough in that area and the wood is flexing, and the glass isn't strong enough. Is it in a high stress area like in front of or behind the cockpit, where the previous owner may have put their weight on it to get in/out of the kayak?

Same thing applies- it's fine for now, probably forever. Paddle it for now, fix it later.
