If I understand you correctly, you temporarly hot glued the deck sheer strip to the hull sheer strip. If that is the case, I do that as well since I use no staples. Since I use external beams, only the forms are still in the boat when it comes time to seperate the two. I knock out all the forms via the cockpit opening and then run a razor knife blade carefully along the seam to cut the hot glue. Takes some work, but eventually it comes apart. Hot glue that is inside, needs to be scraped off before any sanding as you will just spread the hot glue.
