Your own suggestion is on target. Try two layers of gasket side by side. Most people use the crack and peel (self adhesive) window gasket material sold at hardware and home centers (Frost King) They sell two kinds. Get the waterproof (closed cell) It compresses pretty easily and will help compensate for the irregulararities in the two shapes. Very few of these web compression type of hatches ever achieve 100% water integrity. Mostly because the straps are pulling across not down ...comparativaly. The hatch also needs to be stiff as you know. To get good dowward pressure the side to side pressure has to be enormous.

I do flush hatches on my stripper. I get 100% water tight seals. I use a threaded rod type of set up that tightens down from the center. You can't beat this kind of pressure. Check out the back issue in Sea Kayaker of Chris Cunningham's plywood boat . He uses a hatch hold down like I described. I use a single rod where he uses a double which I fee is over-kill for such a small hatch.
