If possible sand it down and make sure that the sanded area faces the inside of your boat when you begin t stitch the panels together. If you are concerned about the strength of the joint, put some glass along the joint on the inside of the hull. The outside should be glassed any way. Unless the joint is fragile now, the sanding and extra glass should solve the problem. The bow you are mentioning should not be a problem if the lines are fair and match the plan take-offs. I am assuming the panels are just not flat when you lay them on the floor. They will take shape when you start to stitch together. Brian
