Overall the reasons professionals use the water based finishes is the goverment requires low VOC's in finishes for professional use. No one I've ever talked to professionally would use them otherwise, there are just too many problems with them still, even for cars, let alone boats.

(prior to water based automotive paints when did you ever see a car with the finish peeling? See it all the time now.)
