If it weathercocks with the skeg up it'll do it more so with the skeg down. Dropping the skeg pushes the center of resistance aft causes more weathercocking, not less.

Ideally you'd have it neutral with the skeg up then you can adjust the weathercocking with the amount you drop the skeg.
