Panel thickness is not an issue if you assume that the panels are being beveled. That way, assume that the panel shapes represent the outer dimensions while the inner rest causes no problems since any problems were beveled away.

Of course you need the software to tell you the beveling angles. My own kayak design software does, I don't know about DelftShip, I played with it a few times and was reasonably impressed, but haven't used it often enough.
