In the FreeShip panel shapes, you mean? A common thing like Mike said is sligh inaccuracies while sawing the panels. Even 1 mm can make a difference in the keel area. Not doing anything will result in quicker fiberglass abrasion at the high spot.

Keep in mind that the 2D panel shape does not uniquely determine the 3D shape. The tension causes a range of possible shapes. My tactic is too use as many stations as possible to increase the stiffness (7 or 8, made of the same plywood). The more tension and the more confined, the more confidence I have that the shape turns out right without trusting my eyeballs. So try adding more stations.

One way I like to straighten the structure is to put it open side down on 2 card tables, then support it closer to the middle with 2 4x4s so there are 4 horizontal supports. So far I never found anything wrong. If your kayak is still warped, was the plywood warped before you started? Was it exposed to the sun on one side?
