Here is another possibility depending on how you/FreeShip deal with panel thickness. When I design a kayak I assume the designed shape represents the outer surface. To turn that into reality I fair the edges at angles produced by my software. Besides making the panels correspond with the outer surface, fairing also provides strength but that is a different story. In view of that, I also correct my stations by cutting 4 mm inside the shapes as computed by my software. I just eyeball that.

Could this be the cause of your station mismatch? Do you fair the panels and correct for panel thickness, or does FreeShip do it for you?
